Did you wet-test the carbs for at least 24 hours before installing? No guarantee there either, but at least shows they will or will not seal. Check your overflow tubes also for clogging - some should have leaked out there also if a float valve was stuck open that much.
The fuel-diluted oil is very hard on the clutch plates, I can tell you, but probably didn't hurt much else. Yes, a crankcase can fill in that length of time. What part of 'always turn your petcock off' isn't clicking here? I know this is a run of very bad luck, but it does happen. I'd drain everything, put in new oil and filter and see if the clutch still works. If so, run a bit then drain and fill again. Then you can evaluate everything else, but don't hold out a lot of hope for the clutch.
Very sorry for your bad luck, but don't give up on it yet.

You are not looking at another rebuild
I would have thought that after a very expensive rebuild you would ALWAYS shut the petcock off. Now, drain the junk out of the crankcase and replace with fresh oil and filter.
You can do a compression test and leak down test but chances are you have not done too much damage. If you still have the original '79 float bowl drain lines attached to the bowl drain/overflow
tubes on the bottom of the float bowls, remove them and put them on a shelf. If you feel you need drain tubes, run six individual lines. It is safe to say at this point that you are having an issue with a float needle and seat.
