Paint over bolts on lower engine cases?

Were the lower casing bolts painted at the factory or were the cases painted then assembled at the factory?

No, the case bolts were not painted - they were all bright zinc plated. The proper way to re-paint an engine during rebuild is to paint each individual part, have the bolts re-plated , then carefully assemble. More work, but correct.

Is it possible to remove the bolts and replace them one at a time without any detrimental effects?

I suppose you can do that - is the engine out? Remember, the large bolts underneath are crank cap bolts and need torqued carefully. Cleaning the paint from each bolt may reveal some pretty shabby-looking heads. It'd be better if the engine is out to remove them all and have them plated. This is kind of how they should look:
